You posted this on a saturday night and it has barely been an hour....be patient.
As far as the tune goes, if you are just doing a lq9 swap and keeping the 4l60e, just copy the engine parameters from a vmax truck tune to yours. You can find one in the hptuners tune repository.

ok so just swap all the 6.0 engine stuff over and im good? the problem im running into is the buttons in grey, that there is no info from the 6.0 tune to swap over to the 5.3 computer. is this ok?

yep, all of the electronics are the same......although im not sure if the 2000 pcm is the same as the 03+ pcm which is when the lq9 first appeared.

All the SS files will be a ETC. GM went to the electronic throttle control across the board in '03, while earlier model trucks with traction control, a few of the higher end models like the Denali's, C3's and so on, even the 8.1L trucks also had ETC before '03.
Just use a file for a '99 or '00 2500 with a LQ4 to get yourself started.
