see the picture below and the bolt on the left remove it and i believe you either can install it in the lower hole or just reinstall the bolt and let the hook part of the hood bracket sit on it. Only works with stock hoods the cowl on cowl hoods hit the windshield first. ask how i know

With the different starters, check the flywheel and make sure they are the same. Get new tcc bolt that aren't allen head, it makes getting them in/out a lot easier. Leave the tranny part of the tune stock, you're 60e and wallet will thank you.

I did it the way you are, I switched all sensors and accessories I didn't replace with everything from the 4.8L, because I knew they all worked and had replaced the alt. battery, and other stuff over the years, and put a new water pump, and starter just because when I did the swap. The hood thing works good too. Take out the bolt and move it to the empty bolt hole, mine flips a little past 90*, I do it all the time while I'm working on it. My buddies with 03/04 Cobras are jealous of it because no matter what we do to them they have to take off the hood.

bit of a update, got the whole underside done, all front drives are off and swung away, buddy finally made it over to help me pull the converter bolts,NOW the the only thing left is to pull the motor mounts.....which with full lengths and very limited ground clearance I cant make happen.....SO I'm gonna pull the four bolts that hold the actually mounts on the frame and pull it forward enough to lift it out, swap em back over to the 6.0.

coils are out and bolted to the new engine, got a new started today too, gonna take some pieces into work and clean em up,hopefully Tuesday it comes out and get the new one in. 50% done and I have been chipping away at it when I can or fell like it.

I took the mounts off of the frame too. It was to hard with LTs in the road. A long extension and an impact makes pretty quick work of them.

Leave it in, there's plenty of room in these things.
