Since it is relatively easy, try using the segment method...the newest hpt beta allows you to do it without sending in your file to support. Just have to remove your relay and hook up the iss, which is useful for analyzing the converter anyway. As far as why the relay isnt working for you...are you sure you hooked it up right? This is with the original pcm and not the e38 right?

Negative ghost rider, the newest beta (at least, possibly less recent versions as well) have an option in the program to change the transmission type. Yes it does work, and yes it fixes that issue of the converter unlocking at 0% tps.
I changed from the relay method to this method when I swapped converters a few weeks ago.

What beta version are you using? Mine has the TCC tables for keeping the converter locked, but no way of swapping segments or identifying a trans swap. I haven't seen it on the HPT forum either.
I feel left out!

Looks good man, hopefully when you get it dialed in it will give you years of enjoyment.. I hope to borrow a couple of your ideas (and other ones off this forum from other contributors) to build my truck.. I have a l'il 4.8L RCSB as well.. 
As far as the 2nd gear thing, that's a typical limp mode for the 80e. I believe you are correct in suspecting the controller is at fault. I had a buddy that built an 80e for a GMC Syclone and it was stuck in 2nd gear for a while too.. Ultimately he determined that it was a controller issue. I keep hearing about "the relay method" but I haven't done any reading on it so I have no pointers on that, his ended up being a wiring issue with the controller he was using at the time (non LS1 PCM). The good news is, the guy beats the ever-living-**** out of that truck on a regular basis and the transmission is just laughing at the 550hp it lays down.. I think you will worry no more once you get it sorted.

When I updated mine it has a bar that has like 4-6 different trannys on it to select
