Those are the freeze plugs. I have run into screw in, and tap in ones, don't be scared of them, they are cheap as hell, and if you find them hard to remove, pop a hole in them and pry them out, weather the screw in or not, they will not hurt your block, unless its all aluminum.

no those are not the freez plugs. you should not have to take those out. what you are talking about is on the sides of the block under the cylinders correct? those are like thick caps not sure what they are for though.
any ways there should only be one freez plug and it is under the oil pump on the driver side.
I got a screw driver and taped it on one side and it spun sideways then i pulled it out. try not to mess it up though because i could not find one any were. it should be a little bigger than a 3/8" extension. i looked at the dealer and they said it comes with a oil pump and i was like not because i did not get one with my LS6 pump. So they could not help me. Also i went to the parts store but did not have the original but dont believe they had it.
once you get it out you can shove something down the main oil gally to push the dog bone out of the back of the block.
this is what i did before i took mine to the machine shop. you can confirm with some one else but leave those plugs with the allen heads under the cylinders alone i believe.

What?!?! the freeze plugs are the ones on the block below the cylinder heads. this is where they go into the block to cut out the oil and coolant paths of the block! Some vehicles have a few and some up to one per cyclinder depending on the block. freeze plug below the oil pump?! I'm confused with that one!
They should be about 1.5" to 2.5" big. If you are talking about allen head bolts, I don't know what those are on the block!

not trying to be an *** but have you seen a bare 6.0 block. the things under each cylinder are not freeze plugs unless they are some new kind. they are thick plugs that look to be brass that have allen heads. there is a small freeze plug under the oil pump for the main oil galley. the only other freeze plugs i remember seing were in the heads. as far as what is under each cylinder they may need to come out but i dont think so and would not call them freeze plugs.
dont take offince not trying to start a pissing match but from what you said it sounds like you have not seen a bare ls1 style block.
hopefully some one else will chime in.

Oh, ok, sorry, not trying to offend anyone either. No I have not looked at a bare 6.0 or 5.3 block before. I have built a couple of motors in my past, and have always seen the standard freeze plugs on all kinds of motors, so I was assuming, and you know what they say about assuming! Mother of all *%ckups.
