Default 6.2 muff question

Hi, I put a Magnaflow #12909 muff (3.5" in and out) on my 11' 6.2 Silverado the other day... and first off, it doesn't line up perfectly because of the offsets, so inorder to make it fit perfectly, they had to cut about a 12" section off roughly infront of the intake side of the muffler and replace it with a 3" piece of pipe (No one around me can bend 3.5" pipe). The factory piping is 3.5". Will this smaller section reduce any power or torque overall? Thanks.
