5.3 trans killer

I haven't made an official post until now, but I have recently put the original 5.3 from my 2002 truck into my old 1994 work truck (which already had an LT1) A couple months ago I came across a complete Whipple for $1000 so I grabbed that. I have been buying stuff for several months now for this project, 42lb injectors here, A/C compressor there, etc. I thought I had a "built" tranny but I have only put about 500 miles on it and now 2nd gear won't hold.
I have basically put the same combo that was running 8.30 1/8th mile into my old truck. Granted I don't have headers and it has higher gears but it weighs 300lbs less.
In the few days I got to drive it I was fighting major KR and detonation. I have read on here all the time about Whipples and detonation and I just didn't understand-my '02 has never had those issues. Now I have a known combo bolted into a different chassis and it wants to "act a fool" and ping! WTF??!
Tomorrow I am going to pull the tranny from the '02 and put it in the '94. Today I ordered a new converter and a bunch of parts for the rebuild. I decided to put the fresh tranny in the truck with the most power-it will be a little more work, but the converter I already have was custom built for the combo that is in the '94 so it SHOULD work.
