Also, all the truck manifolds are the same from the few hundred or so sets I've seen lol

not on early air/egr equipped models, you cant miss the ports on both sides(5.3/4.8), the 6.0 has only one port

I am installing an LS3 crate motor, and the manifolds won’t work with my Y pipe, is it ok to run the stock manifolds? If not what y pipe do you recommend running?

Stock manifolds and Y-Pipe will work fine but ideally you should get a set of kooks or ARH
