From what I understand the intercooler in the blower is the limiting factor, not the heat exchanger. Most people with larger heat exchangers didnt see much of a change in IAT. I know on mine heat soak is an iat killer.

With the intercooler in the manifold you will suffer some adiabatic efficiency issues. The manifold intercooler will reach a temp and hold it until the vehicle cools down. With a thicker (deeper) intercooler the adiabatic will be less, but still apparent. The bigger heat exchanger will help, but only a small amount.
