Default whipple electronics issues?

long story short, I'm buying a Tahoe with a Whipple charger on it and I've been trying to do so much research the last few days I'm losing track of where I read certain things. I'm pretty sure I read somewhere that it was recommended to ditch the electronics that come with the Whipple charger and run something else but I cant remember any other details or where the heck I read it. Am I losing my mind or is this something that's a known issue? and what is recommended for use in place of it?

I doubt it matters but here's a few details on my situation. The Tahoe has a 5.3 that's toasted. It's still in tact but the back rods are discolored and there's carbon buildup in the oil pan (could be wrong cause I'm no mechanic). From what I've been reading the last few days I don't think there's any point in doing a full rebuild instead of just buying a used engine, then doing the heads/cam/intake swap. My budget is roughly $3500, what would you do with it?
