Fuel pump doesn't make since if its only poping at idle. If you had popping, chugging, or just wanting to shut off under acceleration or anything off idle I would then check out the fuel system. But your only having issues at idle. So I would rule out Fuel pump.
Your computer can't just forget what tune you used and then guess at how to start and run your truck so I would put tuning out of the question. I woudn't worry about tuning issues unless you changed your tuning and THEN started having problems.
I would check out your leaky y-pipe. Its the simplest to fix out of the above listed. Just loosen up and re-tighen. If that doesn't work and it still leaks pick up some O2 sensor safe RTV and make a better gasket. I would recomend working on a cool or cold exhaust and letting the RTV (if needed) to dry over night or at least for a few hours before testing it out.
