Default Returned My Truck Back To Stock, Running Like ****

Hopefully someone can help me out with this. Okay, so i sold everything off my truck, completely returned it to stock, intake, e-fans, Headers, and all that good stuff. Went to look for my stock file and couldn't find it in all my files, i couldn't believe it. So, my buddy had my stock file but it seemed like it wasn't after looking it over. So, went to the repository and found 2004 silverado 5.3 tune, i have a 2004 GMC Sierra 5.3, same thing. So i looked that over, looked stock to me. Wrote it and now i'm havin some problems. The thing is I have an FLT 4l80, stall converter and all that. So i did another segment swap, i just copied over the 5.3 engine settings from the stock file i had gotten from the repository to my current 4l80 file. The truck idles like ****, thought maybe i didn't plug one of the spark plug cables back in all the way, but then i thought it would have come up as a misfire and a SES light would come up. No light is on or anything. I logged a scan at idle and it's misfiring it looks like a majority of the cylinders. I'll post up a scan, but i'm gonna go drive it a lil bit and get a better scan. Don't know what the deal is, the truck runs great when i'm driving all the time except for idle, it just seems like it's missing on 1 cyl, but the scan says otherwise. Don't know what's wrong, i'm gonna rip out the tranny in like 2 weekends and put a stocker 4l60 back in, but i don't know if the tune is messed up right now or what. I'll post my current file and some scans.

Only at idle is it misfiring, here's another scan where i drove it a good amount, and you can see only at idle it misfires. Also take a look at the timing in the charts section when it misfires, it jumps around. I have my rear 02's turned off cause of the headers, is that why it's f@#$ing up? Cylinder Balance TEST NEEDED?
