What t-stat are you running?
pe enrichment still needs tweaking
Im attaching a timing table, might needs some adjustment in the idle area I just did that area so the polynomial would work right. You want to keep this general shape. Paste it too both low/high octane and go from there.

Okay, things are lookin up. I didnt change any of the timing tables tonight other than my IAT table. I think maybe that filter needed time to adjust or something because the knock seems to be lessening more and more. I put a half tank of 93 in tonight overtop the 1/16 tank of 110. I did not see any difference in performance or in the tune/logs. I removed 7/10's off my E.T tonight just from adjusting the IAT table. I wanted to start very conservative and work my way down. First run was a 15.0@89. This was with different high/low octane tables and a heavy IAT table. Second run was a 14.7@91 with 25% of the IAT table removed. 3rd run was a 14.31@94 with 25% more of the IAT table removed and with the same timing in both high and low octane tables. I logged the 2nd and 3rd runs for review. I had some knock in the burnout section of the 1st log but after that i saw no more than 3/10's of a degree of knock in both runs. I do notice a little knock in the high RPM low load ranges when im just driving around casually, this may be a little tougher to get out. As far as WOT tuning is concerned, i think its just a manner of tweaking the IAT and spark tables. Not sure how to attack mid range tuning, any advice for that is welcome. Here are the 2 logs......

Im wondering why when you get .4kr it pulls all the timing and reads -5 hhhmmmm
nevermind its TM its pulling all the timing at shifts regardless of kr, if we could get rid of that I think youve got your 13 sec pass

Im wondering about the max torque settings under torque limiting
running 14.3 with slow *** shifts and no timing is huge if we could get rid of that there is 1/2 sec off.
I have messed with cutting TM from the trans tables on the allison and that bitch will shift like a built tranny its really amazing how rock solid it feels but after a month with 3/4 removed it started acting funny it would shift very hard when coming to a stop at a slow roll so I put it back in.
Pe is still acting slow
The knock sensors do have a learning factor thats why I say if kr shows up its more likely to show up again.
Id disable cat protection if you havent already.

I have looked and looked and can find nothing to do do with TM in the Allison TCM, is that where it is? I know its not in the PCM. I dont really want to mess with that thing, but i would like to understand it. Yea, the Allison shifts pretty slow, but i can adjust that and i can adjust the RPM shift point a little too, but like i said......i get a little weak in the knees fooling with that thing. I might go in and reset the TAP cells so it will learn again. I couldnt do that before, so the Allison had to adjust itself to the increased HP. maybe i will reset them and let it do a complete relearn.
I really wish i would have raised that timing a few more degrees for that last run. It held 13.5* just fine with no KR, i bet it would have held 15* too, that may have been my 13 second pass as well. Wait till i get that intercooler and i can keep those IATs in the 120*-130* range almost all of the time....i think 15*-16* timing at WOT might not be out of the question at that point.
So, i need to work on entering PE quicker and mid throttle KR now....cant wait to get this thing purring.
