you need the correct harness for sure...programming when fan1 and fan2 come on/go off is simple...... its all about the correct wiring harness so that you CAN program them. if you just splice into the hot wires, they will be on all the time.

IMO you need to find out first what software you tunner uses, to determine what type of harness you need. If you tuner uses EFI Live you can use 2 PCM inputs to control the fans using engine temperature and AC pressures... If your tuner uses HP Tuners then you only need 1 PCM trigger since HP Tuners can not turn on fans using AC pressures, it can only use engine temperatures, the other trigger needs to be wired to the AC compressor itself which means it will kick on the fans everytime the compressor cycles....

If you have the smaller fans (27" radiator , LS1 ) Nelson's harness is fine , if you have the larger 05 fans (34" radiator) then either make your own of go with the factory harness for them .
Nelson's harness doesn't have any kind of protection , i.e. fuses , and it tends to draw way to many amps , due to using the A/C to trigger the fans (12v) .
Trust me I have been through this and learned my lesson .
Turning on the fans in the PCM is easy as everyone stated , don't know about the differences between EFILIve and HPTuners , but I would think either could do it , pins 33 and 42 are the fan trigger pins (33 on one PCM connector and 42 on other) .

As far as I know, only EFILive is capable of controlling them via two PCM pins currently. I believe HPTuners is working on a new version that is capable of it, however.
