I own HP Tuners have tuned a few of these 6L80e's now, the tune makes all the difference in how they run.
What changes are you making in the tune to make the difference?
And what difference is is making? Details Please

Changes to shift times, shift pressures, on-coming pressure presets, shift adapts and things like that. It depends on application and what someone might want for the changes made. Trucks are heavy and handle certain changes less than say a car that is 1500lbs lighter. The changes can make the lag between shifts go away and make up/downshifts crisp and smoother.

I've typed some things up before and said stuff on the hp tuners forums about some changes I've made. It just takes way too long to list a step by step. I'm no pro tuner by any means, this is just a hobby I like to do.

I talk a lot to the techs at my dealers, and I was told that the 6spd always has two clutch packs engaged and the new 8-10s will have three! So they are a big fan and say they never see the 6 vs the 4s. By the tuner I use and circle d trans builder said, its all in the tune before you over power and break hard parts. I'll be seeing my tuner this weekend about what the stock converter is good for. It's my work truck with Texas speed stock converter cam, DOD, VVT delete. With TS 17/8 header with off-road Y Db corsa exhaust and just added the magnuson 1.9 (3.75 pulley) and just ordered the 3.2 pulley, cnk-pin kit, zr1 map sensor. I guess it should be around 500whp... Should be fun!
