Trannys on the way out with 28k on the clock. I have a tune, will they see it?

Ok, quick back history
--------------------------------------------------------------------------
Ok, 06' ECSB, 5.3, 3.73s Nelson 93 tune.
After the Nelson tune, the shifts have been firm, but not hard at all, and it would not bark the 2nd shift. Also, it has the factory 20in wheels.
About a month ago, I was leaving work, I was pulling out and taking a right. I was tired, and not paying much attention and as I pulled out to take a right, a car decided to switch lanes into my lane. I gunned it, it broke the tires loose in 1st, the engine spun up real fast along with the tires, the truck shifted early into 2nd, I was still going pretty slow, the tires grabbed,so it bogged and kicked itself down into 1st again. This time, when it hit 2nd, it barked the tires pretty hard. For a few days after that, it would break the tires loose on every full throttle 1-2 shift.
However, in the last few weeks, the shifts have been getting softer and more drawn out. Now the 1-2 shift seems to last a long time, the truck lunges forward between the gears, but there seems to be excessive time between the actual gear change, and when it does shift, its not as aggressive as it was before all this started.
-------------------------------------------------------------------------
Anyhow, all of this has gotten worse, I need to take it to the GM dealer and let them warranty the tranny. However, the truck has a Nelson 93 tune.
Im not worried about loosing the tune as I am them seeing the tune and voiding my warranty for whatever reason.
Think I have anything to worry about? Do you think they will try to pull any codes on it? (It shouldnt have any, but will they see anything that will raise suspision)
Options?

I don't think they will even notice. They will just clear the codes and reset the trans adapts. The only thing that may happen is if the tranny shifts to hard they may try to reflash the pcm and be unable to surely nelson locks the pcm. Maybe nelson could swap you back a stock pcm if you pay the shipping.

They can access the pcm, clear the codes and reset parameters. They just will not be able to reflash it. Take it to the dealer you bought it from sometimes dealers will try to get out of warrenting vehicles they do not sell. Call Nelson and explain to him whats going on I bet he will swap you back pcms. I hear his customer service is very good.
