The vin doesnt matter, just as if you bought a PCM off of ebay and swapped it into your truck.
Like I said, I dont know whether or not the warranty will transfer, you would have to ask Allen.

It will transfer! I was going to buy a used tuned PCM awhile back and called Allen to make sure it would transfer and he said no problem. I dont see why it owuld be any different for anyone else.

Allen is a nice guy and very helpful, But I would check with him yourself. Most company's dont transfer waranty's etc, But anything is tranferable with a fee.
