I am not 100% sure. Noting GM does makes much sense.

I do have two extra truck intakes in my garage. One has EGR (2000 GMC), the other does not (2003 Escalade). The non-egr has a little spot where the EGR would have been molded in, but it one solid piece.

GM probably used plugs on the 2002 "transition" models to use up the stock of old style intakes.

yea just unpluged it and left it hangin. took it off because we do not need all this emisions B.S. like cats and egr and stuff like that.

After disconnecting this on a 99 will LS1 edit cure any codes. Until this is done what effects will it have before any computer adjustments are made? What is Chevy doing to replace this system on the 2002+up?, if any at all.

It will set an SES light if it isn't hooked up. LS1 edit will cure it.

On the newer models, it is taken out of the programming. GM removed the need for EGR by using a cam with more overlap and different tuning.

Yes, I completely removed the pump and all the tubes. I just unpluged the connector and stuffed it away so that it would not get snagged on anything.
It will be OK to drive without it when you get the SES light. I forgot to turn mine off one time when I was tring a new tune and the light didn't effect performance any.

I have tried several different things with my EGR. At this point, I have EGR turned off with LS1 edit, but all the parts are physically still in place. I've autotapped it and found that I runn a little leaner at the times when EGR would have been open (which is what I would expect). This is fine since the computer adjusts and adds the fuel necessary.

ok, so if i block it off and unplug it i will be fine? will it be ok to drive a day or two like that until i get the custom tune?

yes it will be fine too drive. it willjust show an ses light i dont think that it effects the way it runs but am not sure. i have put about 8-900 miles on my truck since i did mine.
