Default 4l80e swap shift issues

So I have had the 4L80E swap done since June or so and the truck has driven great. I only drive it on the weekends, and only a few miles here and there. Also rebuilt it before it was put in, and did the internal duel feed mod as well, I did not block off the 2-3 accumulator like recommended when dual feeding. Transmission only has 200miles on it since it was installed (hardly drive it).

Well today I decided to get on her on a straight away to keep up with a friend in his duramax, seemed to shift fine from first but then I noticed that shifting from 2nd to 3rd was not there. It felt like it was in neutral, I couldn't tell if it was 2-3 or the 1-2 shift, rpms didn't drop and I couldn't feel it shift. I let off the throttle a hair and I felt it shift into gear, got back on her and she was ok. I checked fluid and that was fine. I hooked HPTuners up and did a couple quick logs, the first run was only part throttle and everything was fine. The 2nd run is where things acted up. I have checked everything in the tune and it looks fine. shift times are all set to 0.200, pressure tables are set higher to firm the shift but it did not seem to do anything. In the second run there is knocking because I am tuning the cam.

Attached are the logs, can anyone give me any help on what to check next ?
