Like bowsman said, it makes a difficult job twice as hard, and I did not remove mine because all the splicing would need to be un-spliced. Also, using the Whippletronics, mine probably made only half the power of running it with the Whippletronics disabled, 42 lb injectors, and a tune. The Whippletronics open the bypass at the slightest hint of knock, and something else. I think is was something stupid, like there was more airflow than expected by the truck's ECM. Anyway, it is a poor system designed before our computers were made tunable by the hackers, and Whipple doesn't use it anymore.
Another thing you guys haven't mentioned are the extension cords that were supplied with the kit. They extend the cables for the TPS and the IAC, because the throttle is so much further from the harness that these cables originate.

Well I decided im going to wait and get the nelson tune, gauges, pullies, and possibly bigger injectors and cam. Get all the the stuff and do it all at one time. Do it once and do it right. And any other suggestions feel free to let me know! I would appreciate it.

I know this thread is dated, but I wanted to know if anyone finished the Whipple install. I am attempting to install a supercharger on my '03 Sierra using 42# injectors, and a tuned computer. I am to the point of figuring out the vacuum lines in the supercharger bypass. I have searched the forum for a picture or diagram of where to connect the vacuum lines, but they are gone. The supercharger setup I have does not have any of the Whipple electronics. Can anyone help, please.

I have the picture somewhere on another computer, but it is hard to understand anyway.
There are two hose barbs on the bypass actuator. The one that opens the bypass when there is vacuum is the only one that you use. It must be connected to a vacuum source between the blower and the throttle. So when there is vacuum, the bypass is bypassing. The other port, or fitting on the actuator, stays open to the atmosphere. You can put a piece of foam on it for a filter.
