Returned to Stock, tune issues?

Can someone take a look at my tune and see if there is a reason my speedo jumps around, I get the "ABS" and "BRAKE" lights on the dash and the transmission shifts odd and feels like it is slipping?
The only things not stock are the gears (4.10) and the OEM 20's are not original 275/55/20. I am assuming the speed sensor pulses or trans output shaft revs/mile are out of wack?
I had a dealership do a VIN calibration reflash so this file is what my truck came with from the factory. I turned off the P0178/179 flex fuel codes and changed the gear ratio to 4.10 but it still doesn't drive right.
I've attached an EFI and HPT so everyone can play

If your speedo is jumping then maybe a bad VSS or connection?
I had a line hit my VSS connector and pop it off a couple weeks ago.. lost the speedo and the ABS/Brake lights come on. Its fun driving around in first gear

Mine will eventually shift but it feels like it is slipping then it jumps to another gear. The speedo jumps around as well. I don't think it's a physical trans problem.
I had the 2 wires for the 80E second VSS wired to the PCM. I couldn't get the 2 pins to come out of the harness so I cut the wires at the base of the PCM and left them. I wonder if the PCM reads that as a bad signal or something? I figured with nothing connected to it, it wouldn't register anything. Any thoughts on that?

I had a similar problem when I put mine back to stock. Be sure you didn't switch the input and output shaft sensors, the plugs are both the same, so it is possible to reverse them. If they are switched, your speedo will be driven off the trans input shaft rather than output shaft, and the sensed wheel speeds will not match front to back, which causes the ABS light.
