If your light is blinking, the car is seeing a misfire. now as to why you cant see it, I have no clue.

There's a cut in what, the cable for the HPTuners? As mentioned, you have a misfire somewhere...get your HPTuners working and check the misfire % of each cylinder if you're just seeing a random misfire, unless of course you have a code for a specific cylinderr misfire.

With your HP Tuner can you retrieve Freeze frame data (History)? If you can look at the data and you should be able too determine what is causing your Check Engine Light to flicker.

blinking light is a misfire. the tuner probably disabled the p0300 code since you have a cam, thats why it won't store it. did it start out of the blue or after doing some work on it?

If the light flashes then you are outside the misfire parameters and you should get a stored code. I have tuned my misfire calcs pretty wide but I have got the flashing SES light and it still set a P0300.

Then your tune isn't fully tuned for your cam. Cam's (larger ones) will cause misfires at idle especially.

Once it stops flashing does the SES stay lit? I agree with every one that a flashing SES means misfire, but if it doesn't set the light once it is done misfiring...then that's a new one on me. Maybe that's what 454supersport is getting at. The misfire parameters are so far out that it won't set the code. But that doesn't make sense to me in the long run. If the pcm sees a situation it usually stores it, all depending on how your tune DTC's are setup obviously. Do you have access to your tune? Post it up if so.
