GEN IV stuff is a pain in the @$$.
In order to do a typical VE table, you have to upgrade the OS to 2.5 bar I think. From there you tune VE like you would anything else.
Transmission tuning is vastly different as well. There is some how-to's out there for the 6-speed.

With HP Tuners you need the beta 2.25 to use a regular Ve table now. They have since figured out a way to read all the ve coeifficents in a real table like 99-07 computers. I have not used it yet but they say it helps alot now.
Otherwise the general tuning is still very similar. More things you can change because of better software and hardware.
The 07-09 trucks with the 4L60e on the transmission side are still bascially the same to tune but the 6L80e/6L90e are very different.
I found the transition from my 2006 to the 2010 and 2012 I bought to be somewhat easy. I'm no master tuner that does this everyday but after a while I got it pretty much down on basically stock vehicles. Have not done anything with heads/cam and that jazz yet.

I agree. I'm still a noob at tuning and used to gen 3 stuff. When I look at my 09 its like I gotta learn somethings over again. I even have a 4l60, but the trans tuning appears to be wrote like the 6 speed. I feel like the gen 3 stuff is just easier. It makes me just wanna buy a basic bin file tune from a vender. But Black Bear Performance doesn't use hptuners.

What tuning software are you using? There is quite a bit of explanation on the HPtuners website if that is what you are using. As stated before the trans tuning is a lot different. I just make small changes then test, rinse and repeat until I get what I am trying to achieve.

I just got done tuning my girls tbss which has a gen4 e38. I just did away with tuning the ve and tuned it maf only. Works pretty good for me. Alot of guys tune gen4s maf only bc the ve is complicated and not like a gen3. Trans tuning i just messed with the shift speed and firmness modifiers only. I actually think its like tuning anything else once u get a feel for it.
But like mentioned above the newer 2.25 has the ve table that is much easier to tune like the older stuff. Bluecat made a software that u could use as well for ve. Ive played with it a few times.
