Sounds like they are etched into the paint. A clay bar probably won't touch them and wax isn't going to help. You will have to polish them out I bet. If you have to work by hand try Meguiars ScratchX on a foam applicator pad. It will take an assload of elbow grease but it will eventually work. I used the stuff quite a few times before I got a Porter Cable.

If these arent just waterspots that are appearing after washing, but actually etched into the paint, polish will have to be used. To get them out completely I would definetly use a machine to do so and not try to tackle it by hand. Alot of polishes need to break down completely before they finish off cleanly. You wont be able to do that by hand. Unless you use something designed specifically for polishing by hand like ScratchX. If you are going to do the whole car or even half of the car by hand you will be one sore puppy. If it is something you dont want to tackle a professional detailer would be able to polish them out. To keep them from coming back just make sure you dry you vehicle right after washing.

If a clay bar isn't working, it's time to start cutting. How old/bad the water spots are decides how much to do. I usually end up using a cutting or wool pad on a high-speed polisher(not a random orbital). You have to make sure to go slow and beware of burning any edges. Once the spots are out, go over the area with a swirl/haze remover type polish using a random orbital or by hand. Finish with a sealer and it's time to enjoy a beer.
