So you are saying the bolts backed out? First time ive heard that... are they loose?

You can do head studs with the head still on by removing the old bolts and installing the new studs one by one.

I took a regular sized 3/8 ratched and broke loose the one that backed out the most, it wont become finger tight because of the thread locker Id assume but it does seem to like tighten back up. I didnt really mess with it too much cause I was so shocked. I know for a fact its not touching the head so I guess it does no damage taking it out. The only thing I can think of is somehow I didnt clean the hole enough (i blew them out with the air gun for sure but dont remember if I chased the threads with an old bolt) and thats why is seems to be getting tight

So I went back out and pulled off the other cover and all of the other side seem fine, I tried to tighten them all more not loosen them

And the side with the loose bolts the two that backed out are the only ones that backed out, again I tried to tighten all the bolts and none of them budged. And obviously since they have been loose the holes are now filled with oil....

So I think I can just get two new bolts and re-torque them?

The two that came loose are the the 1st and 3rd bolt you tighten in the sequence so I dont know if that has anything to do with it

I'm a little confused?

you said you marked them and there all still inline? I cant see how it would back out and still be inline with the others? is this the side with the miss fire? maybe it lifted the head stretched the bolt?

only other thing is you didnt clean the hole proper when you dont every thing?

So to clarify, the head bolts exposed on the outside of the head have not moved, the marks are all still there. The bolts inside the valve cover have the marks gone from the oil so I cant tell if the other ones have moved, just that they feel like they havent moved. Yes it is the same side that had the misfire but that was a dead injector, the truck ran fine lately except for hunting for an idle when in open loop. And yes the cleaning could have been the reason but I dont know for sure.

Like I said im tempted to just buy two new bolts and put them in.....

So I never really researched head studs through out my build, Ive heard many times about ebay headstuds and they seem like a good idea in my situation, I have an old motor so I have the two short bolts on the ends. Is there a specific brand on ebay that I should be looking for?

If you are going to do that I would spend the $60 or whatever on ebay head studs. Alper motorsports makes some I think.

I followed this how to when I put the heads on
LS1Howto.com

The other thing is that with the stock bolts and gaskets I know I cant push too much boost through the motor so the temptation wont be there to try

Don was hoping to see more boost out of the motor so he recommended get a heavier spring for the WG over a boost controller. I got it but I guess well see if its too much or not when I bring it back down there, which will hopefully be soon
