The VE of the engine should not be affected by changing injectors, and therefor the VE table should not need to be modified much (or at all, in theory). If you replace injectors, and fueling is now off whereas it was close to perfect before, the injector data is wrong. Plain and simple.
There is no harm in changing the injector data, you can always change it back to whatever Jon said if it doesnt work.

This has to come from a known good source, mainly the company that makes the injectors or anyone who has flowed them to find the offsets and min pulse etc. Myself, I wont get injectors unless I know I can get good info on them. If I go any bigger i will just go low impedance. Getting High impedance injectors to pulse low enough at idle always proves to be a bitch from what I have seen.

There is something wrong here. Be patient, and figure it out before you damage something. I would not want to get E85 in the oil due to over fueling.
If you have a good known injector with accurate values, even if they are the original ones, I would put them in. I would then get it running properly with those injectors and good values. As Atomic said before, your VE table should not change when switching injectors. If your VE is off, the injector values are off.
Have your injectors been flowed? Do you know your fuel pressure is correct?
I had problems with my injectors, and eventually figured them out. I had a well known tuner stumped on them, and he could not get my truck running for crap. The problem with large injectors are, they open too big, and the problem with small injectors are they open too small.
