yes, you close the tailgate then latch the cover, it has a rubber piece maybe 1.25'' wide that hangs over the gap.

I personally love the Fold-A-Cover for its strength and versatility. I had one on my '99 for six years before I traded that truck in on my '11. I immediately put one on the new truck, and it's an even better cover now than it used to be. FWIW GM now offers it as a factory option on the 2014 Silverado. They want $1159 for it, I paid a lot less as it's a pretty simple install. It folds up or lies flat, locks at both ends, and hooks onto the tailgate so it's very secure. Yes it does mount on top of the bed rails. I'll look for a pic, but you can find it online. The current model is the G4 Elite.

my dad has a rollin-lock, sits flush, looks good, strong, and locks. only con is it takes up some space at the front for the box.

The cover will open from either end, it's hinged at the back of the front panel, and it locks at both ends. You can open the back end and fold the three rear panels up on top of the front panel and lock them in place for carrying anything huge, pulling a fifth-wheel, etc. If you don't have a locking tailgate you can install the little tab on the bottom of the rear panel that engages with the tailgate to keep it locked. The whole thing is rated to carry 450 lbs on top if the weight is distributed evenly. It's just the most secure and versatile thing I could find by far.

I just replaced my POS GM hard shell cover with a ARE brand LSX Ultra Tonneau cover. It came fully matched to the color of my truck and fits awesome 10x the quality of the OEM junk cover I had on the truck.

The bakflip F1 is what I'd go with. As soon as I decide wtf I'm going to do I'll be getting one. Theyre tough, easy to remove and pretty weather tight. They also dont stick up above the bedrail more than half an inch.

I have the lo-roll and it isn't bad for the money. It doesn't completely seal out moisture (rain) and is pretty much a POS after 2 years. It would be a good temporary fix for your trip...still on the fence whether you gain any mpg from it.
