2013 a/c issue

pulled supercharger off last weekend, unhooked battery for 4 days while alternator was off. hooked it all back up last night, flashed in the header only tune, now my damn a/c will only blow on floor and defrost. WTF?????? very irritating. ive unhooked batt and let itsit, pulled fuses, what the heck could it be?

Try this first and see what it does this for the electronic dual zone system that 95 percent of us have. This is the actuator recalibration sequence if you do not have a tech 2. It may have had a brain fart if the below doesn't fix it then it's probably a failed mode door actuator.
Do not adjust any controls on the HVAC control module while the HVAC control module is self-calibrating. If interrupted, improper HVAC performance will result.
Clear all DTCs.
Place the ignition switch to the OFF position.
Install the HVAC actuator.
Connect all previously disconnected components.
Remove the HVAC/ECAS fuse for a minimum of 10 seconds.
Install the HVAC/ECAS fuse.
Start the vehicle.
Wait 40 seconds for the HVAC control module to self-calibrate.
Verify that no DTCs have set as current DTCs
Do not adjust any controls on the HVAC control module while the HVAC control module is self-calibrating. If interrupted, improper HVAC performance will result.

Well without having a tech 2 to look at data and do a actuator test it's only a guess. But my assumption is the mode door actuator failed. Get one from a dealer it's kinda a pita to install but doable. It's to the right of the gas pedal above the trans tunnel on the vertical side of the airbox.
Then once replaced you have to do the recalibration sequence posted above.
