Looks like its not the valve cover, no marks on the valve cover, but the rockers are definitely hitting the back of the cylinder head. It is a clearance issue.
My options seems to be getting more limited the further I dig.
Option 1 contact the builder, he may say ****** the motor out and bring it back to him.
option 2 pull out the rockers and tape the inside of the heads as best as i can and go to work with a Dremel and a shop vac
option 3 find some stock rockers and needle-less trunnion kit.
Any other suggestions ?

Those marks are pretty common on LS engines.

Photo of my old LQ9 heads before assembly. These marks were from a factory camshaft and stock rocker arms. Your rollers may have even more of a clearance issue or the marks could have been left by the stock rockers

Can the backside of the head where they are presumed to be hitting be worked? (Grounded down a bit)
This maybe the culprit for the valve cover knock, but would this also cause intermittent sputtering? Or as Shakenfake “IMO’d” it would be better to just go with a different rocker setup. Would something like cathedral port max effort rockers from RPM speed be better option?

If the rockers are barely contacting the head (like in the pic) they will clearance themselves... but yes you can work that area. There is a thread over at "Tech" showing how roller rockers can effect performance (dyno falling off at upper RPM's). The OP swapped out to a stock type setup from TSP and was surprised with the results. If you post questions over at tech there are a lot of experienced engine builders over there and questions will get more eyes.

Ls1 w Bolton’s 480 rwhp but want more
