If it sticks out from the cover that far it's a long crank and will move the flywheel closer to the tranny. It also is probably not a 2001 model either.
Finding a "stock" LS1 crank is very easy tho. 5.3, 5.7, and later model 6.0L motors use the exact same crank. Bought an extra on eBay for less than $100 shipped across country. I would not shave or modfy the TC to force it to fit.

I still have a good ( non long ) LS1 crank, you can have it if you are willing to pay shipping from 87114, ABQ NM. Should be around $30 bucks or so. I also have a set of STD rod/main GM bearings, paid $90 for them. Could add them to the box with the crank if interested.
