Also, how much are these 02 sims and what other programming options are there for removing say the EGR or cats?
Depends, are you talking about warranty work or just service in general. Warranty they should only be able to deny any exhaust work but nothing else but they will probably say taking off the cats voids the entire thing.
General service, if you want exhaust work done they probably will tell you they can't work on it because it doesn't have cats. I've had this before. But then you might find a small shop that just doesn't care too.

Catalytic converters ADD heat to the exhaust, and they are a restriction. I lost the cats on my truck ($280 each) because I was running too rich. The richness has been resolved but I still have not replaced the cats. I actually hate the sound. Too raspy and way too obnoxious at WOT. I've got 3-bolt flanges on the way and as soon as they get here I'm bolting another set into place.
I wish I could have free-flowing exhaust that is SILENT. It's like the holy grail and I'll probably never find / build the just-right setup.

I guess any work done besides at teh stealership you could just tell them it was an off road use only truck.

Ok between driving to the gym, home, and back to work thismorning, I put around 50 miles on it. So far the light has not come on, I dont know why it isnt when everyone sais it will? When does everyone elses lights come on? How long did it take?

This is good news because I just rememberd that I have two brand new Basani hi flow cats that I bought for my Cobra and never used them. I want my truck to be very quiet so I think im going to buy another stock muffler and make a dual exhaust using the hi flow cats with two stock mufflers.

Well the check engine light finally came on this morning. Im not sure if its my fuel pump going out (which it is I like to run it low on fuel for some reason), or if having the o2 sensors hooked up with the cats gutted would have an effect on the performance. I did a circle in the road the other day cause I thought I saw a business that I was looking for, but it wasnt it and when I came out of it the truck felt like a pig. I was low on fuel, but not out. Every now and then it will try and come back to the way it was when I took them off. You can tell that something is holding it back cause it kind of surges when on it like it wants to go but wont. Is that possible with having the o2's hooked up and not having o2 sims? Thanks
