Something wrong with the way it shifts

In my 03 chevy truck I had to get the transmission rebuilt and it shifts fine if you leave it in drive. But if you shift it your self it will hang up in secound if you hold the gear out to long. But then if you trun the truck off it will drive rite.

Really hard to diagnose this without some more details. I have seen similar problems when a shift kit was added along with a pcm tune that had raised the tranny line pressure, and/or shortened the shift times, and or the addition of Vette or Billit servo. The combination of the parts and the shortened shift times can cause a shift overlap preventing the tranny from shifting.
I'd start with a line pressure check.

E-fans have nothing to do with PCM tranny or engine functions. The IAT sensor in the maf does though.
This needs to be checked with a scanner. You need to know if the pcm is sending a shift command or not when it's hanging up. If the shift command is sent but the tranny doesn't shift, then it's either too much line pressure, a shift timing overlap, or a sticking solenoid. If the shift command is not sent, then it's your pcm.

having fans "plugged in" will not change anything. Now if you have a your computer tuned, and if the tuner bumped the line pressure up, with a shift kit, . . . then you might be having problems.
