Default Nelson tune with whipple?????

Just had the C3 6.0 worked over with some head work, 1.75 slp roller rockers, forged pistons and rods.
Boost went from 7+ lbs to 5+ lbs (as the engine builder said it would with the head work).
I've ordered the next 2 sizes smaller pulleys, but am working on some idling issues first, hopefully the dealer will be able to do some things under warranty.
I'm wondering if I go to the Nelson tune (vs this whipple hand held programmer) and we run the shift points up to 5800-5900 if we are going to run it out of fuel with the current whipple setup with the 2 aux injectors, and stock setup?
The current hand held programmer gets rid of most of the tm, so what other benifits will I see with the nelson tune? Can I use the hand held to program tire hieghts (I use smaller tires at the track)?
Thx for the info!
