I don't know what my problem is with the 2 cylinders not running right. I've tried everything including changing plugs, wires, and even the coil packs. No vacuum leaks that I can find. It was running pretty good last night, but today it's running shitty. The fuel trims are not that far off. It's adding fuel in some places and subtracting in others ( not a whole lot , though either way). Could the timing be WAY off do to the dramatic change in cam profile?
Have you checked to make shore the injectors are actually firing, sounds like the injectors are bad on those two cylinders or clogged. Where they new when you got them I would dump alot of injector cleaner in with 5 gals and try and see if that helps. friend had a similar problem and he dumped in alot of injector cleaner and it unclogged them in a couple days.

If I were you I would start all over. Start with a tune meant for a stock 6.0 and do the ifr table first for the injectors. As far as tuning for a larger cam the best way I found is to go ahead and reduce the stock 6.0 table by 25% then tune in SD using fuel trims and adjust the ve table accordingly it isnt that hard. Just make shore to reset trims after altering the ve table.
Throwing the FI in with a larger cam is gonna be a sob to tune, all the info he needs though is in the pcm section.
As far as trouble shooting mechanical problems I would be logging injectors and misfires also. If its using alot of oil you know youve got some blowby then or other problems.

Ok. It turns out I had a pinched injector wire. It was grounding out and holding the injector open. Now that it's taken care of, the engine is running pretty good ( even on the 4.8's old tune). Thanks for all the help and suggestions you guys gave me. I really do appreciate the the help.
