Default 4l65e?

Will a 2006 4l65e from a GTO work in a 2002 chevy truck?

If your truck is a 2wd, all you might need to do is swap the rear trans housing, transmission fluid dipstick? possibly. If your truck is 4wd, you will need to have the rear output shaft changed as well which requires complete dis-assembly of the transmission to change out.

So the housing will have to be changed but the output shaft will work?

That was one point I am not sure on, if the spline count, diameter, and length of the output shaft are the same you'll be fine. Compare it with the one in your truck.

I don't have the 4l65e yet. Looking at buying one I found and wanted to make sure it will work before I buy it.

Ask them to take a few good quality pictures with a measuring tape for you so you can make your "educated" decision. Then have them sent to you. That should do it.
