We're there.
I picked it up yesterday. At first, I wasn't very happy with what they had done.
With their tune, it only put down 404/407 @ 6psi (dips into the high 5's some). That's because of the .040 6.0. More cylinder to fill = less psi.
I found they put in a TON of TM, which led to the way it felt to me. I drove it off and got about halfway home and fixed that ****. LOL. They also installed the 160 degree thermostat and didn't change my fan settings.
I also adjusted the transmission settings to lockup differently (using the Bluecat software) and right now, I'm happy with it.
I'm ordering me a 3.25 pulley and a fuel rail adapter so I can connect my gauges (fuel pressure, WB and boost).
I would like to thank Atomic for helping me with some stuff over PM. He's been a great help.

Good to hear you got it back. Not bad for low boost. Its just a place to start anyway...you've got the good (expensive) stuff already so now just slowly improving on what you got. Congratulations!

I wouldn't blame then for using torque mngt in the tune, it's for the best interest of the transmission. They want anything else to be the owners shoulders here, if they wish to change it up and something breaks, it's not on them anymore.

Shouldn't have affected the dyno number at all. TM is only active on shifts. I leave TM in mine with a built 80e, nothing wrong with wanting parts to live a little longer.
