Its a 4x4 F150 2V 4.6... Those heads are going to hold you back big time, The mustang guys are about 420-440whp @8-10psi and that is tapped out on a 2V motor... Your a truck with 4x4 so 375whp is about right, a 5.4 2V or 4.6 4V is what is going to make power...

And your right you cant win when your doing it through a stock intake and stock truck cam. You are losing alot of flow and power right there.

its going to be a little while till i find that much money to get the truck back but i will put more specifics on here when i get them..... but yes a 1998 f150 4.6 built to a 5.0 with a cam 1 level above stock, 5.4 natural gas heads and stock intake it would not make power above 5250 rpms and 12.75#s boost and he said like 18 degrees timing with meth. i will get a pick of the graph when i get it. it is a nice arc but not as high as i expected. i test drove it today and seemed to pull not bad but not 7k worth
oh and 4r70w tranny, stock tire 235/70/16, stock rear end gears 3.55s

I don't know much about Ford motors so I'm in here to learn!
Silver-mado might be helpful since he's a ford mechanic.

Did the dyno jet have the eddy current brake on it? If not, that could be the low numbers.
