I've always thought the heat exchanger cores used inside the manifolds are just way too small to get this job done. In my opinion the best design for a charge air heat absorber is a heat exchanger that makes the hot air pass at high velocity over a very thick core with a small cross-section and water flowing parallel the opposite direction of the air. The best design for the heat exchanger shedding that heat up front is a very thin core with a large cross-section and cooling air passing through at low velocity. In my opinion, the heat exchangers used in the bases of intercooled manifolds are all wrong. They're just too thin. This isn't really fixable without re-engineering the whole thing. All you can do is attempt to compensate for it with a higher-volume pump and make sure that the radiator up front is returning water to the intercooler as close to the ambient temperature as possible. With the radiator up front - the larger the better.
