Default Wait4eM tune?'s

I had got two tunes form Jesse one was an 02 PCM and the other was my stock 99PCM tuned. Well the 02 PCm is my daily driver big tires regular gas, the 99 PCM is for the track smaller tires and Supergas. Well I put myy 99 tune in and let it idle for about 10 min. then went to go get more gas (truck allready had 1/4 tank of super) and first feels okay then second fells okay but then it went in to a neurtral ???? So I let off the gas and it kept going back and forth from fourth to neutral ..... Well thirty miles later doesnt like to hole 4th no matter what. So I thought my tranny is bad. swithced back to the 02 PCM and all was fine what would cause this?
