Default tuning for T56 swap

I'm planning to swap a T56 into my 2004 Silverado. I'm thinking of just downloading a stock 5speed Silverado file, flashing the truck with that (HPTuners), then adjusting from there. This SHOULD turn my computer into a "manual computer" (provided I do any wiring required) right? Anything I need to keep in mind?

Question:
My gauge cluster has the tranny temp gauge. I would LIKE to move the temp sensor into my engine oil lines (I have an oil cooler on the truck). Will this work (with my above plan) or will the computer stop monitoring that sensor (port) when I flash to manual?

IF I will loose the "temp gauge" by flashing to a "manual file", could I just leave the computer as an "auto computer" and turn off all the codes associated with the auto? As far as the engine is concerned, either its running or its not. I would just tune all the tables the same (no differences between park and drive).

Also, whats this about people not being able to be able to engage cruise control in 6th? What is this? The computer has NO idea what gear you are in with a manual transmission, it only knows RPM and MPH.
