Surging at idle

Default Surging at idle

Hey guys I have an 11 silverado 58,000 km on it. CCSB LT with airaid jr and a magnaflow cat back with blackbear autocal. I installed hid headlights and fogs with relay harnesses. I had the airbox removed to get to the bulb and I ended up hooking the harness up wrong to a ballast and blowing the headlight fuses. So while I was trying to figure out why I had no headlights I started the truck without the air box and MAF in place. Since that point the truck has started to idle up and down from 750 or so to 500 rpm in neutral and to the point where it shakes the truck when sitting stopped in drive. When the engine is cold or in park or neutral it isn't as bad.

I have also noticed while at cruising speed every now and again the truck will clunk almost like the tranny or torque converter is clunking and sometimes under full throttle at higher rpm it will miss. Other then that the truck starts and runs fine and accelerates normally. Almost idles like it has a cam in it. No check engine light . I have tried disconnecting the battery for 15 min and unplugging the maf but it doesn't change anything. Any help would be great
