Service Charging System ... findings

So my truck flashes the service charging system message and also turns on the idiot light when first started and then some times goes away after a while. Alternator is new-ish and the Battery is brand new. The Volt meter on the dash shows it's charging above 14.5V approx, but when I hook up my DashLogic and looked at the Volts, it's around 13.5V ... I'm assuming the BCM looks at the value that the DashLogic shows.
So, do I try and replace the alternator under warranty? Get it checked out? I've heard this is a common issue with the charging system message, what have others done?

thought I'd put this to rest. After swapping batteries and also alternator under warranty, it turns out that the previous tech added about 6" of wire to the alternator signal wires .. well I guess his skills were a bit short ... I needed to shorten them because I ran the harness different, so I cut out the splice that seemed to be soldered on, and used new fresh wires for the shorter splice and made sure I made a clean solder joint and shrink tube'd etc. ... NO MORE MESSAGES!
