Default Reduced power and stabilitrak MIL at startup

Anyone have an opinion on remedy?
Replaced the 3 vehicle computers. Now if the vehicle sits for a few hours when I turn the key the engine rough idles, displays a reduced power message and the service stabillitrak MIL displays. Sometimes if I wait 30 seconds and turn key again the vehicle starts normally, Sometimes I have to cycle the key 3 or 4 times over 15 minutes. Sometimes I can plug in basic hand held programmer and erase codes and it returns to normal even though the codes are related to having long tube headers and never completely go away. I have had the vehicle retuned by a different shop. Wondered if the problem is a by product of having new computers and how they sync with vehicle key and the factory theft deterrent system. Also wondered if the issue could be caused by having vehicle tuned by different shop if the former shop placed some sort of a lock on their tune. Very frustrating.
