Default bucking, surging, etc..long story!!!

Ok guys tell me what i should be looking for. The deal is about a month ago i drove into one of those automated car wash machines (yeah i know) and the truck shut off. It is one that sprays the underbody and as soon as i started to roll through and water started spraying the truck shut completely off. I fired it up and it cranked but shut off again. I had to have help pushing the truck out of the wash stall because it wouldnt crank after that. I sat for about 15 min. and cranked it but it ran very rough and the check engine light came on. It ran rough for about 5 min and smoothed itself out to a normal idle and the check engine light went off. The truck drove fine as usual until about 5 days after that when i noticed a slight miss, bog, surging or wateva you wanna call it. The check engine light only came on once since then and it was for the crankshaft position sensor. I changed that plus plugs, wires and even swapped coils with a friends truck to see if it would stop but it hasnt. What else if any should i be looking for? THANKS.

Pull the connectors off the PCM (by the power steering pump) and see how much water you have inside.
