Well, made my attempt over the weekend. Went for a 2004 Custom OS (wanted to try 05, but didn't have a stock tune for a 4.8 handy). Truck is a 2006. Started up, "Battery Not Charging" error on the display. Switched back to the stock 2006 OS. No problem.
So, 04 OS won't work in an 06 system. Will try an 05 as soon as I'm able to.
