Default Wiring harness compatability

I've got an '05 LM7 that's DBW. The engine harness was cut, however, at ths PCM. I've got a engine harness from a '99 iron-head LQ4 that's cable-operated TB. That's not a problem, since I'm going with an LS6 intake with cable TB for my '66 'Stang. Will the older wiring harness work with the newer engine? Which PCM should I get?

The engine and harness will work together, but I'd get a PCM from an 01-02 to work with it. The 03+ PCM's are drive by wire, and 99-00 PCM's work on a different operating system that isn't as good as the 01-02 OS, from what I've read. I do believe that the 01-02 OS can be flashed into a 99-00 PCM though, if need be, but I'm not 100% sure.
