How do you guys dent headers? What's your preferred method?

Umm I didn't realize they were coated.. I wouldn't do that then. I would more then likely mark the are that needed to be massaged and remove them to do it in this case..

What's the worse that could happen if I hurt the coating in that area, will the rest of the coating around that primary fall off?

It would be more of an aesthetic issue than anything, but it wont hurt anything. And it won't completely remove the coating, so it will not rust. Personally, I would pull the header and do it. It will be more precise, and with only 5 inches to work with, I doubt you will generate enough force to make a good dent.

If infact the coating starts to peel in one area, all it takes is moisture to get in it, bam your **** will start to peel. I bet on it...

Also, if the coating peels so close to your clutch, that will be a hot spot in the primary and MAY cause the clutch material to get hotter than normal. Could cause clutch issues in the future, but that may be a bit of a stretch.

I would pull the header and, heat, ding, heat, ding, heat, ding until its good. Its a PITA, but you know thats the right way to do it.

If the clutch is already out take it to a local machine shop and have them put a bend in the clutch pedal and forget the headers.
