Stylin concepts has some cool hoods....goodmark and reflexion are the most popular ones. I would save your money on a CAI and just get a K&N filter, you wont see any gains from just an intake.
A good starter kit is always longtube headers, 212/218 cam, 3000stall torque converter (if you dont do much towing), and tune from one of the sponsors (blackbear, wheatley, nelson, etc.)

I'm assuming by TBS you mean Throttle body spacer. -- Only thing that's good for is keeping the papers from flying off of your desk when the fan is on.

Save your money on all that stuff CAI, Throttle Body Spacer, etc and put that towards some Long Tube headers. Cal speed has LT headers starting at $349, they are very affordable.. They are a sponsor on here so I will give a link.
CalSpeed & Performance Stainless Steel 1-3/4" Long Tube Headers with 3" Stainless Y-pipe for 99-09 Silverado
You might want to get a retune done after the Headers, as you don't know who tuned it before and really what all has been adjusted.
If you get a cam say larger than a LS6 cam then yes you will really need to get a retune for the cam. It will not drive or idle correctly with a decent size bigger than stock cam.

Blackbear, Wheatley, Nelson, etc.. Who did you buy the truck from, maybe you can ask them who tuned it previously if it was from a private seller? IF you found out who tuned it previously then they might give you a small discount on the retune since you bought the truck from the previous owner. **Also sometimes the PCM has the a sticker on it that says the tuners name or logo** Look for the sticker possibly.
Normally if you get a custom tune from a reputable tuner they will offer free retunes if it is for basic mods / bolt ons, but if you upgrade to cam or FI then it will cost a little extra.
Yes the stock speed limiter is 98/99mph from the factory on the trucks.
