It sure could.
Ported or descreened MAFs change the air intgake input and then the PCM will usually adjust line pressure accordingly which usually translates into sluggish shifts. A slow shift will build heat in the trans and cause premature failure.

No, I don't mean it IS hureting your trans I am just saying it technichally can. All the dealership needs is a solid techinical excuse to void a warranty and right there they would have one. Just like the whole K&N filter oil issue with coating the MAF wires and changing the input the PCM reads and screwing up the tranny.
I have not had a screen on mine in awhile and it never hurt the trans but now I am gonna try and borrow a stock one and see if that solves my nw shifting problem
