I don't think that the harmonics caused by the extra air would confuse the knock sensors that way. Is it possible that some junk got on the mass air flow sensor, or something got sucked into the air box restricting flow?

If your intake cam lose or something then it would. I remember mine came loose and crap and was doing all kinds of crazy crap. But if that is ok then most likely it would be the MAF.

Try cleaning the MAF first, especially if you put a new filter on. Buy some electronic parts cleaner and clean that baby off. I had to do that, because the wonderful people at K&N like to over-oil the filters.

It's something you should do regularly anyway.
