lets go with good, you have a 6.0 you can rebuild.
bad news your rings are frozen in place by trash, or you have A or some
busted pistons right on the ring letting pressure build in the block.

I understand that the motor sat for a while, but if it was going to run right.
the rings would have been lose and free in the first 5 minutes of running.
you need a new set of wires, the wire you put back together is more then likely
arching all over the place.

how to fix this, easy if the pistons are good.
you have to tear it apart and pop out the pistons.
remove the old rings and clean all the trash out the groves.
hone the cylinder a few times.
install the pistons with new rings.
while your at it, put a polish on the crank and install some new bearrings.
wow after all the work for the swap that is not what i wanted to hear but was kind of what i was thinking. do you know how much it costs to hone the cylinders and polish the crank?

The PCM has no way of detecting a single cylinder misfiring, yet will detect a random missfire. What kind of wires are they?

Did you reset the PCM after you through the codes?

Like said above, the rings maybe stuck if the engine was sitting awhile. No smoke though?

yea im replacing the wires and i could hear high pitched clicking which i think is the wire arching all over. i didnt reset the computer, do i just unplug the negetive for a minute? theres lots of blowby smoke... what about transmission fluid like nick said earlier?

a ball hone is cheap.
stock rings are not that much.
clevite makes a very good bearing
or go with perfect circle standard size on the rods.
some emery cloth will polish the crank just fine.

everything else can be left alone.
if you can lift up on the motor and pull the oil pan.
you can do one at a time.

I think high pitched clicking would be a much worse problem than just a wire, is it arcing to the head? What is your oil pressure?
Never done the trans fluid to anti-seize the rings....

Maybe an expert can chime in...

You definately have too much crankcase pressure, but that type of problem shouldn't come on and off. It should be constant. Flashing SES lights usually mean big problems. My suggestion at least is to put the truck out of commision before any serious engine damage results. Your only codes are PO300 and PO135 still right?

That sucks! Hope you get it worked out without having to pull the motor back out.
